Surface mount vs through hole

In my searches for a logic analyzer I came across one that the schematic is provided for, and they also provide kits, although the entire kit is surface mount. If I was to take the bill of materials and get through hole versions of all parts and breadboard the circuit together, should it work the same? Is the firmware for the chip in surface mount the same as through hole?

You may encounter some component tolerance differences too.  You should probably compare 'em piece by piece.

Now if you are getting PCB's and then build like we do here that PCB will be designed for SMT (surface mount) components and not through hole ones which will be another issue.
